BenThe white chalky stuff at the edge of the balsa is polyester putty called thicksall. Clark used it liberally as 2 X 4 putty. I am assuming you have a Mark One. If I were doing your job, I would use foam instead of balsa because it does not absorb water. The original thickness of the core was supposed to be 3/8". If yours is different, it was a Monday of Friday boat. I think the easiest way to install the core is to fit it dry and install it in one piece with props from the cabin sole. Some 1/4 " plywood would help. The ply wood will conform to the cabin curve and give a smooth job.
